So, if i understand it right then the video plays fine, but doesn't seek very 
well !
The maybe a simple "repackaging" helps to fix the avi ! This can be achieved 
by mencoder -oac copy -ovc copy ... see manpage for comandline syntax ! Maybe 
you have to add -idx or something!
But simple audio / video COPY could fix up all the stuff and result in a 
finale avi which plays and seeks ;-)

This sounds not so good !
And i guess only developers of mencoder can tell if the avi file produced with 
1400 skips will be healthy :-/
Maybe your recording is somewhat broken or does contain more than 1 video and 
1 audio stream ?
