As long as you end up giving VDR a Transport Stream, it should be fine.

Have a look at Klaus' "sky" plugin... all it really does it read a 
Transport Stream from /dev/video2 (yes, a bit confusing - it's not a v4l 
device, but an MPEG data stream) and handle LIRC channel-changes.

The Kfir board has the option to generate output in Program or Transport 
streams.

The only extra work needed to the plugin would be to actually set up
'mp1e' (or whatever...) and either remux the incoming program stream, or 
chain mp1e together with ps2ts =)
