For anyone who's interested, in the Debian-Package 
(http://alioth.debian.org/projects/pkg-vdr-dvb/), we have now done it this way:

/var/lib/video/:
  -the video directory

/var/lib/vdr/:
  -the config directory

/usr/lib/vdr/plugins/:
  -the plugin directory

/etc/vdr/:
  ca.conf
  diseqc.conf
  keymacros.conf
  sources.conf
  svdrphosts.conf
  (all with symlinks in /var/lib/vdr/)

/var/cache/vdr/:
  commands.conf
  reccmds.conf
  (These files are generated by the init script and have symlinks
  in /var/lib/vdr/)


This should be the best solution to stay FHS-conformable without patching vdr.
